Applying the criteria that OP mentioned, I think Streetsblog Chicago is another good candidate. John's and Steven's news articles create awareness around local developments in the area of sustainable transportation in general with a good focus on bicycling.
Donations are tax deductible and they are currently in the midst of their spring donation drive.
Perfect timing, I just got my annual request from the League of Illinois Bicyclists. I'm donating to them for sure. But I can't choose just one, so I'll donate to Active Transportation Alliance too.
I've been a long-time supporter of Rails-to-Trails, but I have recently held back my annual donation due to the fact they are not releasing a mobile version of their software on Android in a timely matter compared to apple. As soon as the correct this error in judgement, I will resume support.
I also in the last couple years been supporting Active Transportation Alliance. I feel they have done a lot for the cycling community. I will continue to support ATA.
Really it depends on what you want to see your money do.
If you want to see it help kids in local neighborhoods send it over to West Town or Blackstone.
If you want infrastructure and law reform send it to ATA or LIB.
If you want a happy bike mechanic and/or to see me call somebody stupid send it to me along with the name of your intended target.

Have you heard of Trails for Illinois? It's the successor org to R2T.
